Can somebody explain to me what the question marks present in compendium, I supose that I miss that plant but how can I know how to get it?
Question marks

From what I understand, the question mark means there is a color/variety of that specific plant that you haven't gotten yet. Plants without questions marks are ones where you've gotten every color/variety available. But I think which color you get is random, or that's how it seems to me, so I just keep growing things and see what they turn into. Maybe someone else will know the specifics about that!

I supose the same but Im not sure because I didnt breed any of my plants yet, maybe thats how you can get some other variant. And how to know which plants to breed?
-
You can find some information on breeding on the Wiki: https://wiki.flowergame.net/en/regular_flowers

So for example, I have chives 1 of variants, how to get the others? To take new seeds or? And also it says that variant 5 is only available through breeding, how to know with which other plant to breed it?
-
Chives can be bred with another chives.

If it says that a variant is only available through breeding it means that you just try to breed two random plants of the same species (two chives or two California poppies or two Christmas roses, for instance) and hope for the best. For example, this is the pedigree of my bred-only chives - nothing special about its parents: https://flowergame.net/pedigree/1019597
